Nothing is checked in those setting options, so I don't think the  
problem is there.

I ran Disk Utility to Verify Disk, and it gave me a couple of errors  
that required a boot from CD to try to fix.  That took care of one of  
the errors, but there was one (related to the "Leaf") that it could  
not take care of.  I'll try to search around for some better disk  
repair software when I get a chance.  Perhaps it's all been related  
to the disk error, which was exacerbated by some of the Onyx routines.
