I'm sure you've tried all these, but it never hurts to ask:


Are the non-working devices "seen" under Apple System Profiler?

Any foreign objects or materials (lint, dust, Dr Pepper) stuck inside the
port?

Is the port loose at all?

Anything change after a restart? After repairing permissions?

Have you run TechTool Pro or some other diagnostic application?

This does sound like a logic board issue, though. Any chance it's covered
under AppleCare? Or a recall? Or a replacement program?.
