What happens if you boot up in Safe Mode? (hold Shift key on startup
until you see the Apple).
Run Repair permissions from Disk Utility. Then download and run the
10.4.8 Combo update. Lastly, if that doesn't work, re-install Mac OS
X using Archive and Install preserving users and network settings
(see the Options button in the installer). These are the quickest and
also most comprehensive, though still not guaranteed, methods of
removing system problems from the equation.
If this were from another user that you still have access to, I'd
probably consider wiping the drive, re-installing OS X clean and
testing it for a bit. Then migrate users again. This time, however,
you might consider creating an Admin user to test initially. Then you
can drop in the 2nd user account and keep it separated. This way you
can tell if it's specific to each user account or still something
affecting the overall system.
